The Montreal native missed out on the pole by just three-tenths of a second, recording his best starting position through four rounds of the European Formula 3 Championship.
Stroll was only able to record five laps around the daunting Spa circuit, while pole man Mikkel Jensen was able to put in two extra laps over the 16-year-old.
Stroll had been showing great pace all throughout Friday's practice session, recording the seventh-fastest time, putting him just seven-tenths of a second behind lead man and teammate Felix Rosenqvist.
Championship leader Antonio Giovinazzi had a disappointing showing in qualifying and will line up in 12th place, 1.3 seconds behind Jensen.
